Hello, I applied in the last 2 years MLP models on transcriptomics datasets (mainly single cell RNAseq datasets). I did this in Python - using keras/tensorflow package, although I could do it in R. Some Deep Learning problems, I solved in both languages (Python and R). If you just explain me, what exactly the model should predict using which data models, then I could generate it for you - in Python or/and R. I was also applying Deep Learning on ChIPseq datasets, so I know how to apply Convolutional Neural Networks on Sequence data sets, too. Recently, I switched to other types of models, because MLP is a black box and doesn't "tell" you, how the model is coming to its prediction - which factors are playing a role in this decision. - When doing research - the "why"? Questions are the most important ones. I can suggest you other models (other than MLP) - which are faster than MLP and help to identify the factors which lead to the decisions. But for this part, we would best negotiate another project to another price. When the model is performing badly, this can have multiple reasons. The most important to check is the quality of the input data. My models usually had ~80% accuracy or better. But it depends on the problem and the quality of the input dataset.
