My assumptions -- (1) Voxels are cubes, with a specified side length. (2) A voxel contains the average intensity of the points within it, or zero if there are no points within it. (3) Do you want the output in the same format as the input, with x, y, z (of the voxel) and the intensity? Or should I simply output the intensity of one voxel after another, like a 3D matrix?

I work on robotics, and i use python in this job. I can help u, with professional skills. Most of the Python developers dont write optimal code, optimazing is most importing thing in this job.
