Hi! A suggestion that I can also solve for you. Re-create the server, re-install apache, phpmyadmin, etc and secure the server for you. From there I can move the website/files from the old web server onto your new one, doing an audit on the website on the old web server to ensure that no backdoors are being moved to the new web-server. This would be your safest bet, as the user could have inserted multiple backdoors that you don't know of into your current web-server. You find one of them but leave the remainder.
